Prof McDonough is a Fellow of the Geochemical Society and the European Association for Geochemistry; Fellow of the Mineralogical Society of America; Fellow of the Geological Society of America; Fellow of the Alexander von Humboldt Society. He is Editor in chief of the journal Geostandards and Geoanalytical Research and is a recipient of the Distinguished Faculty Award, CMPS Board of Visitors, University of Maryland. His paper "The composition of the Earth" (McDonough W.F. and Sun S.S., Chem. Geol. 120[3-4]: 223-53, 1 March 1995) is among the 10 most-cited papers in the Geosciences field over the past decade, according to ISI Essential Science Indicators.

Prof. McDonough conducts research in geology, chemistry, and physics, particularly as it relates to understanding the composition, structure and evolution of the Earth and the other terrestrial planets. Chemical and isotopic studies of terrestrial and extra-terrestrial samples provide insights into the timing and details of the differentiation planets.

His other expertise is in analytical instrumentation, where he develops laser ablation systems and couples these systems to plasma mass spectrometers in order to analyze materials for their chemical and isotopic compositions. He develops methods of analyses for profiling chemical gradients at micron-scale. His research collaborations include geologists, biologist, chemists, physicists, engineers, and members of the US justice and intelligence communities. He is developing and improving upon methods of geoneutrino (electron antineutrino) detection.
